What are the most reputable organizations and indexes, that evaluate business environments worldwide ?

Ease of doing business - is probably the most reputable index focused on business environment. It is published by World Bank Group. The index is based on approximately 10 main factors, that affect business activities in each of the listed countries. There is also published a Doing Business report, that inlcudes research data and evaluation of business environments.

Global competitiveness index - is published by World Economic Forum. It is included in Global competitiveness report. The report is focused on twelve pillars of competitiveness, that can affect business. It separates countries into three specific stages: factor-driven, efficiency-driven, and innovation-driven.

Index of economic freedom - is focused on 10 factors that can affect the doing of business.

Business environment rankings - published by The Economist Intelligence Unit.

Other business environment ratings may not include so large number of countries.
